I don't think it really matters, to be honest, because Minecraft doesn't support transparent skins. You can load/apply a completely invisible skin through minecraft.net, but when you actually log into the game and fire up a map, you'll be completely visible and jet black in color (the clear parts are replaced automatically). So it's basically a non-issue in any case.
